It’s definitely confusing, but the scenes from Mars that are happening as Shapesmith gives his bogus back story are happening concurrently. It seems like Shapesmith was something of an Earth enthusiast, so he took the identity of the missing astronaut so he could go to Earth. I don’t think he really knows Mars is being destroyed by the sequid-possessed astronaut whose identity he stole
